I highly doubt it will happen, but the only way I can think of right now that mods compatible with the current and future GTA Online updates could possibly be saved would be if Rockstar developed their own modding tool. One similar to Openiv which they could create while being sure it could not be hacked for online use, and for that tool to be free to use. That would be the only way they might regain the modding communities trust. Again this is Rockstar, so if they do end up creating their own tool to implement future and already existing mods I'm sure it will be pay to use, if it ends up happening at all.

This is pretty clearly (from a layman's position) the same thing as Sony removing Linux from PS3 after profiting from increased sales due to it. A lot of people bought GTA V (and IV) for the fact that there are a lot of cool mods in single player, Take Two have clearly profited from that and probably even more since a lot of those players have probably gone on to use microtransactions in GTA Online.
The fact that they are also taking out the cheaters' mods is beside the point (they have broken the terms of service for GTA Online and damage the reputation of the product so there is no question that they need to be taken down), this whole thing smacks of throwing the baby out with the bath water unless they plan on charging for their own tool to mod GTA V, in which case they may well find few people willing to do them the solid of giving up their free time to make Take Two more money... funny that :(
The difference is modding was never an advertised feature, so the devs have no responsibility to let them exist.
IT has effectively been a feature since the modding scene became so big and Take 2/Rockstar tacitly accepted it - particularly in the case of GTA4 and then later with GTA5. That is slightly more of a stretch than advertising it explicitly but to be cracking down on it at such a late stage is very much bolting the barn door after the horse has fled; they have the right to stop it if they want but they may suffer from claims against them that modding was an implicit feature of the (single-player) game given the huge amount of "advertising" that Take 2/Rockstar have allowed to happen on Youtube with people playing mods... they can't have their advertising cake and eat it unless they are willing to spend a lot on lawyers (then again they have the money to do that so...)
As a person who plays GTA Online on PC, I can confirm modding and cheats were completely out of control. So I'm not surprised this happened.
